Because Flash embedding doesn't work on Adobe AIR.

Is there a way to fix this?

Use Baffler Standalone.

Will it get rid of my Adobe AIR or do anything else funky?

No, it's just another standalone; but this one uses Flash. It's the only standalone now that works.
