I don't remember exactly about the Flash thing and could be wrong but....
They'll just have to put it only being able on a Steam standalone. Flash will be removed from the browsers (so can't play TFM and other flash games through browsers), but it'd still be able to be played on Steam.
Though if they are going to make a new game in the future, I hope they'll consider it being HTML coded or anything most browsers would support.
