Game 2 was in at least the second one (the previous one was closed down due to bad press about the murderer dressing up in a Freddie costume), where they brought in new animatronics and the original Gang from the first store (and possibly also Springtrap) were pretty much abandoned in the back. Game 1 was some years later, where the "Toys" series and the others had been abandoned and the original Gang were brought back. Then Game 3 was longer after this where they were trying to make an amusement park out of it and they found Springtrap.

I think you forgot to mention Fredbear's Family Diner, which was a small pizzeria and featured just Freddy. It was where the murder of the child who became the Marionette took place. It was then bought and re-enfranchised as Freddy Fazbear's Pizza. To my knowledge there were four restaurants:
1. Fredbear's Family Diner, which had just Freddy
2. 1st Freddy Fazbear's Pizza which introduced Foxy, Chica and Bonnie and then closed down due to incidents
3. 2nd Freddy Fazbear's Pizza which is where FNaF 2 took place
4. 3rd Freddy Fazbear's Pizza which is where FNaF 1 took place

Although my knowledge is outdated; I haven't payed much attention since FNaF 3 came out.

Okay, so to answer a few of your questions. The Timeline is Game 2 > Game 1 > Game 3. There have been several Freddy Fazzbear Pizzerias. Game 2 was in at least the second one (the previous one was closed down due to bad press about the murderer dressing up in a Freddie costume), where they brought in new animatronics and the original Gang from the first store (and possibly also Springtrap) were pretty much abandoned in the back. Game 1 was some years later, where the "Toys" series and the others had been abandoned and the original Gang were brought back. Then Game 3 was longer after this where they were trying to make an amusement park out of it and they found Springtrap.

My theory is that Springtrap was a prototype in the first Pizzeria. We never saw it because the first restaurant wasn't in any of the games, and he could have been somewhere else during the events of 1 and 2, which is why he never came out. Since he may have been just a prototype, the new owners may not have bothered to take him when making the new restaurants.
