I don't know much about SAI, but I've heard some "english type of SAI" doesn't support transparency.
Some older version does I think.
The older version doesn't have this Ink Pen tool...

Normal paint... This one's quite old and simple so it doesn't have any transparency option either.

However, there are many photo editing programs like GIMP or photoshop which you can use to make images transparent.
To edit a drawing on Photoshop you need to save the image as .PSD I think

There are pages on the internet as well where you can make pictures transparent
